I have a fan constantly going beside my bed - drowns out all but the loudest noises!

When I first moved in here, I'd hear loud cracking sounds coming from the roof at night, this roof that had recently been replaced after the winds took off the old one, one night. Researching a bit, I found that this is something roofs do and it isn't a problem except for when it startles you awake just when you are going to sleep.

I still hear it, but tend to tune it out.

all other noise is more muted so it comes through at night

Funny my one sided garage moans and groans and squeaks as soon as the sun comes out. Of course we must count our blessings, if you can hear that old building complaining and probably it feels it has a right to. At least you have good hearing and that is worth a Kings Ransom.

During the day the usual sounds of life are drowning the house's whispering...

At night you're not focused on tv or conversation or something

you're busy doing. My old house does a lot of "talking" when the A/C comes on, and sometimes during weather changes.

Yes, the heat of the day allows for expansion and when it begins to cool at night,  contraction. At least that's what I have been told. "It's just the house settling..."

I agree with Kabu, unless your place is haunted?  I lived in a haunted house once.  I got mad because it always seemed like the ghosts would only play at night!

More to do with cooling down or heating up old houses/ buildings groan and wheeze as theie pipes and beams expand or reteact. That's my theory anyway.
