The term "suffer with..." seems to be used in regard to chronic illness like fibromyalgia or some such horribly painful recurring disease.

I've never heard the term "suffer with" -

There's the quote about "suffer the little children to come ...." but I think in the times that sentence was written it had a different meaning: perhaps "allow." I try not to let people know my troubles / sufferings, thinking each of us has our own.

If I suffer I usually suffer alone or moan a bit to myself. I find if someone asks 'how are you'

it usually means 'Ask me how I am?' So it is  best to say .'Not so dusty.'  Not that it always works of course. Most love to deliberate on their misfortune.

I guess by not feeling pity for someone, but rather, feeling their pain, with them, for them and as you said, acknowledging their suffering.
