Rude?  Hell Yah.  I loved your response.  Mine would have been a little different tho... A huge smile and then "Actually, I guess they do have different dads...let's see?  I got Amy from San diego...her mom wasn't paying attention and left her in teh shopping cart unattended....and ummmm Sarah?  where the hell did I find sarah?  OH YEAH...she was playing in a park in Utah....."

My kids would have learned how to use the word "damned"
in proper context.  My reply would have been, "mind your own damned business"

Yes, quite rude.  I'm surprised we haven't been asked that, our boys are dark haired five foot six and blonde six foot three.  At Disneyland we did have a Japanese tourist come up and touch the blonde one's hair.  Weird but we figured harmless.  No, we didn't touch hers.

She problem just spurted it out before she realized what she was saying...
often people do not understand how powerful their words are....what affects they have on people...as you say, she could very easily have asked the same thing in a more tactful manner.....

That is beyond my comprehension. My mother used to tell me when anyone asked you something so personal they should not even think of it the best thing you could do is whisper behind your hand to them. "That is so totally not any of your business." But I liked your answer. I think I would have been so outraged that I would have said something really ugly.
