Except that you're forgetting something...

...and that would be called "free will," which I happen to believe is about the only thing that seperates humans from animals.

We are moral beings that are accountable to God ("higher power", whatever). How do I know this? Because one cannot have a moral law without a moral law Giver. See also C.S. Lewis' "Mere Christianity," though I doubt that the existence of God is really up for debate on this issue!

Nevertheless, I, as a Christian, believe that many actions that the Church and/or State (nearly inseperable at the time(s) you're talking about) were downright reprehensible. However: (1) I realize that the Church is still human and, on its own, will not perform any better than the best of those who are existing at that given time; and (2) this does not control how I choose to practice my faith.

Cases can be made for or against any given philosophy if given enough time to figure things out. The "right-ness" of a given belief/philosophy can only legitimately be determined based on that belief's/philosophy's claims, because people are going to do stupid things some of the time.

But it is the "free will" thing that is going to rear its head every time someone makes the claim, "Well, if such-and-such belief is so right, why are bad things happening in its name?"

Just because a belief system happens to be true doesn't necessarily mean that all humans at any given time are going to immediately, instantaneously or otherwise completely line up in comformity with it.
